Mag cylinder getting hot

I am trying to figure out what would cause just the mag cylinder to get hot.
When the ski is on the hose the mag side cylinder starts to get hot with in 30 sec where the lower and top end meet and where the exhaust ties in; after a min or so the whole mag cylinder starts to heat up.I placed a temp sticker on each of the cylinders the other day and after taking them out the mag cylinder had reached 180 deg f and the pto cylinder did not.
 
does anyone not know?

I just checked the rave valve and it is fine, and i made sure that the low speed jets were set the same and they are. No luck it still is running hot. There is a very small leak where the tune pipe joins the intake but i mean small(could this cause the problem)? I am not sure it can because I have had skis with leaks there before and never had this problem. I am stumped.
 
HOT cylinder

I just pulled the head and in each cylinder there is two holes down bottom where the water flows through .I blew air through the line that enters the tune pipe and i saw water come out of all four holes so it looks like the water is flowing around the cylinder.

I notice that the magneto gets really hot to the touch as well. When the cylinder starts to heat up it starts from where the cylinder joins the lower end and works its way up.I checked the voltage when it is running and it is outputting 13.8 volts. Could this be an electrical problem heating up the cylinder?

Also where the tuned pipe head flange bolts together up top there is a really small leak on the bottom where it joins.When i run the ski on the trailer with the hose hooked up i can see a little leak where it joins. Also when i turn the water hose on alot the cylinder still gets warmer than the pto cylinder but i can still touch it.

O and i have been using quick silver fully synthetic oil .

Ok I got two hoses and hooked one up to each of the outlets on the bottom of the cylinders and turned the water hose on.I then filled up two separate containers with the water from the hoses for an equal amount of time, then i measured the difference.In a 15 second period i was getting 16 oz out of the mag carb and 18 out of the pto carb; that is a 12.5% decrease in flow in the mag carb. My question is can just a 12% decrease really cause it to run a lot hotter than the pto cylinder?
