Help? 4tec runs, dies, won't restart

Hi all, thank you for many years of help, I've always been able to find answers here, hopefully someone can give me an idea of where to go next with this one. I've got a 2007 gtx 4tec standard that has been giving me trouble.
Symptoms: starts and runs great, fully charged battery runs 0 to top speed great. Somewhere around 10 to 15 minutes in the engine completely dies leaving me stranded. Insert key two beeps, solenoid clicks, no starter. Repeated attempts fail. After a tow home I removed the plugs, roll the starter motor over a bunch clear whatever is in the engine out insert plugs start engine runs great. 10 minutes in repeat process.
Action to date: took the Seadoo to the local dealer put it on buds, nothing. No error codes nothing showing. Nothing wrong they say since the comouter tells them so. Right? so Mechanic in me goes to work. Airflow? Check. Spark? Check. Fuses? Check. Fuel? Hmmm. Ok maybe it's the inner tank fuel filter. Change fuel filters and pump. Fuel flowing? check. Same symptoms. Hmmmmm
Anyone have any ideas? I've been chasing this gremlin for two seasons now. Help?
 
Solenoid clicks and no starter.... sounds like either the solenoid going bad or a bad connection to the battery. At that point you could jump across the two posts of the solenoid and see if it will crank.

Not sure what to say about the other. But as you have reasoned, You must be losing fire, fuel, or air. Air is the least likely I would think. Fuel and fire could be many different issues. It sounds like something is getting hot and opening a circuit that when it cools reconnects. Maybe check ALL your electrical connects to the ECU, fuel pump, injectors, plugs and so on. I would say its not likely to be an individual plug or it would just start missing, not die.

Help?
The engine plugs are removed because hydro-lock? Is there water in the oil? Losing oil? What needs to be cleared from the cylinders? Check the water cooling specs from the engine maintaince manual.
Too much oil in the case? If you have a innercooler, than it might be leaking into the intake.
Start with the shop manual.
