Engine bay taking on water - Wake 210

I launched my Sea-Doo Wake 210 this morning to test the synchronization issue I had fixed. I decided to leave the boat in the water for the day as I was planning to use it again during the afternoon. When I got back to the boat, the whole engine bay and bilge were full of water, submerging the engines halfway, but the batteries were fine.

I pulled the boat from the water and flushed the whole engine bay with fresh water. I did not start the engines. Any recommendations on what to check and do before starting the boat, and where the leak might come from?

What I’ve checked:
1. The drain plug was closed.
2. It seems the bilge valve was open but connected to the ballast.
3. The automatic bilge pump was off due to the main power switch being off in the engine bay.

Any comments would be appreciated. Still getting to know this boat…
 
The bilge pump is wired directly to the battery as well as to the switch. It should not matter if the battery is off, the pump should run.

The easiest way to troubleshoot is to put it on the trailer and put enough water to reach the outside waterline.

You should be able to see where it is leaking.
