I understand that water from the pump is pressurized and runs to the intercooler, then to the exhaust manifold, where it cools the manifold in separate water jackets, then out the exhaust cooling the exhaust gases on the way. Sound right? So when you run on the flush connector, it only gets dumped into the exhaust piping not the manifold ????

No…

When you hook it to a hose… you are tapping the system mid point. (normaly) that way… you still cool the pipe correctly… but back flush the rest of the system… pushing out and sand and junk that was pushed in by the pump. (in theory)
