99 gti problems need help

hello there, i have a 99 gti seadoo and my key was misplaced or stolen not quiet sure the machine was working perfect with the old key. i just got the new key in they programmed it and they told me i was good to go. however when i got it in the lake the machine started fine drove it about 30 seconds and it died. eventually i got it back going took a while but it did run the next day i went to use it and the same thing happened it started fine but would only run for about a minute just wondering if the key could be the issue ... the machine was rebuilt top to bottom last summer i got it back in august used it a month and put it away for the winter

Are you getting two beeps when you attach the lanyard to the post? I don't think its the dess because it wouldn't start at all if it was not programmed to the mpem.
