97 seadoo gsx electrical problem

Ok guys heres an interesting one, i hope you guys can help....

I left my seadoo out in the water one night and it was windy so the seadoo filled up with water in the hull. It wouldnt start so i pulled it out of the water and drained it. Charged the battery and it still did the same thing, it tried to turn it over but wouldnt, almost like the battery didnt ahve enough power to turn it over, after buying a new battery and having the same problem, I checked the engine and it was filled with water, so i bought new spark plugs, drained the engine out and finally started it. It ran kinda crappy but after about 20 mins ran fine. I did however lose one of the battery clamps and just tried a piece of wire around the terminal so keep it connected for the time being. After a little while longer of riding once it was running good i was going across the lake and it just died. I had no power what so ever. i thought at first that my DESS came off but still nothing, i checked the wires goign to teh battery and still nothing. Ended up swimming half a mile back to shore. Next day i brought it home and started figuring out what was goign on, i thought maybe it was the dess problem but it should still have power with the red botton even if you dont have the dess on. then i looked at my fuses and found that the second fuse from the bottom was a 5 amp and it was blown, i tried changing it and it keeps on blowing. i tried disconecting all my wiring everywhere else in teh seadoo like the connector clips and it still keeps blowing.

I am just wondering what this fuse runs and why it would just blow?

is there a short anywhere?
could my battery have come loose and the stator fried my MPEM?

please help me
