'97 gtx

After storing my 1999 seadoo for the winter and now summer is on us, ski on trailer, with fresh gas, started right up. Put in lake, hard to start, but did. Ran badly, then smoothed out and ran great. Ran it for about 5 minutes on lake, stated to come in and slowed down. Would not idle, just died. restarted it (with difficulty) and took it out again. Same thing, running bad but smoothed out. Ran it for about 25 minutes and it ran great. Went to slow down to idle, and it died. Unable to start it up. Got towed back across the lake (25 minutes) Put on trailer, charged the battery (new) tried to start. No luck.
Removed seat and noticed the fuel filter was swollen. Changed fuel filter, (lots of pressure). still would not start.
Where shall I begin.

I'm no jet ski guy but it sure sounds typical of a dirty carb or a plugged filter some type of fuel restriction. This is pretty common after an engine has been sitting. I am arguing with my 1996 and a recently rebuilt carb. The filter in the carb got coated with some white stuff in less than 5 hours run time. I had good fuel in the tank but obviously something didn't jive. I probably should toss the fuel but I'll just put more additive and hope for the best.
 
It has injectors. After first starting and then boging down, it appeared to clear up and ran as good as can be. Opened up throttle and it ran very good, but then when trying to idle, it died.
 
I think your title is confusing...It looks like you have an injected 99 GTX but your title says 97 GTX which would have carbs...
 
Maybe try an injector cleaner. Don't know if they have that for that specifically for jet skis and smaller engines but they do for the autos. Injectors get clogged and dirty. Might check our airflow. I am getting ready to do the fuel system on my new to me GTX 1996.
