96 challenger taking on water

I have a problem with my challenger taking on water back in the engine compartment. There are two holes leading to the hull where water is coming in. I've checked the hull for holes and cracks and turned up nothing. the water must be coming in through a drain valve or fitting somewhere but I don't have a clue. There are two openings in the rear one is for the bilge pump and I think the other is for the land start drain. Does anyone know if these things need top be plugged?

you dont wanna run the drain plug out. Replace the o-ring around it, from o-ring at Ace...plumbing section #10

For bilge hole, i plugged mine up, and relocated to side of boat..didnt trust it either back there.
