2005 3D Losses Power After 10 Minutes

Here is the story...I have a 2005 3D 787 RFI that sat for a year without any use. I took it out of storage this season, and for out that for some reason the Fuel Pump had gone bad. Replaced the Fuel Pump and the ski ran great on the trailer and hose with a fresh tank of gas and oil. I took it out to the lake last weekend and it ran great for 10 minutes and then it slowly began to lose power (i.e. lack of acceleration, reduced RPM). There was no warning beeps, however the orange light on the right of the dash was on from the start of the day, even when it was running great. It felt like it was going into limp mode, but it didn't happen very fast, the loss of power was over 5 minutes until, it would just go above an idle. I managed to get back to the shore and took the cover off the engine and it smelled hot and was hot to the touch. There was a steady stream of water out the cooling bypass on the side of the ski. It would restart immediately with the same performance, but after the ski sat for 20 minutes or so, the performance would be restored and the cycle would repeat itself. I just need direction as to where I should go from here. Any suggestions would be greatly appreciated. Thanks.
