2002 GTX Limited taking on water and running isssues

I have just bought a 2002 GTX 4stroke and come to find that when you back it in the water and start it. It starts geting water in it and yes the drain plugs are in it. It starts and then shuts down while on trailer and wont start back. I found small pieces of aluminum cast in the bottom of the hull that were thin chips about the size of a quarter broken looking. What would this be. Also when you put the lanyard on it beeps 2times then one long beep and then continues every 5seconds with 2 beeps until started. My guages will not come on either on the display for hr meter either. Also I found a temp sensor on the muffler burnt into. I ordered one of these already. If anyone can help with diagnose I would appreciate it.

check driveshaft seal where it comes thru hull. not sure if that has carbon ring setup or not. either way, thats probably where its leaking in hull
