2000 Sea Doo Bombadeir GTI won't crank???

Hello,
The only way this thing will crank is if the spark plugs are out. It is not a battery or starter problem. It seems like the exhaust valves are not opening when the engine cranks. The engine took on some water recently while flushing....... It sat for 3 months and now it won't crank. ANY SUGGESTIONS????
Please Help. This thing ran fine prior to this problem.
 
I had an issue when my GTX took on water from the wash out hose hook-up when it sat wading in the water. I called the Seadoo dlrship and the directions they gave me were to ground the spark plug wires, remove the spark plugs and turn over the engine for a couple secs. NOTE*** It is highly recommended to cover the spark plug holes with a TOWEL before turning over the engine if not it will shoot up a stream of liquid about 10ft. in the air. BTW so you don't get startled, you can expect a big pressure of air to come out of the holes along with this liquid if present. If you have water in your engine a nasty milky liquid will be present and you'll have to remove it all in its entirety before your engine will fire up again. At first I siphoned out all I could and that worked for a bit. Once I couldn't get anymore out I would cycle - rev the engine for about 20 secs. covering the holes, put the plugs and plug cables back on and tried to start the engine. I probably did this about 5 times (WITHOUT ANY WATER FROM THE HOSE) before my ski progressively "coughed" out all the liquid in the engine and seemed to get better with each cycle and finally started. Be sure you clean off the plugs with a cleaner (WD40) each time you take them out to ensure spark. Once it starts, it is recommeded to take it out on the water and run it for a bit to get it all cleaned out and WALLA!!! You might get a few hesitation at first but be patient and it will eventually clear up. Hope this helps!
