1999 gtx ltd continues to bog

I just replaced the mpem on my 1999 sea doo gtx ltd and had the key reprogrammed. Now it doesn't even beep when I hook the key up, but it still starts and runs. It dogs at 11-14 mph, and will occassionally just shut off when gassed to fast. Also, if I continue to give it gas/let off the gas very fast I can get it into the upper 20's mph, but when I hold the throttle open it shuts down. Any thoughts what might still be going wrong?
