1998 Seadoo Speedster Exhaust boot melting

Hi, I am new to this forum I have a 1998 speedster with the twin engines. The drivers side engine twice last year blew a hole in the exhaust boot from getting hot any ideas on what it could be I have checked all the hoses and they are not plugged. Any ideas

Probably the water regulator on the waterbox.

Check the fittings on the exhaust itself to see if they are blocked as you only said hoses
Run water through to check they are clear
