1997 GSX VTS blowing fuses

Got another problem with my ski. Machine runs and starts fine but problem is with the vts. Every time I try to connect the two harnesses for the vts, it blows the 5 amp fuse in the front wiring box whick kills the entire ski. I have checked resistance on the wires for the vts motor itself and it is not shorted there. Then only other thing that may have something to do with it is last year the rubber under the battery tray was not installed and one of the screw heads poked a hole through one of the cells. I had starting problems and eventually burned up the starter relay due to the low voltage. I replaced the solenoid and the battery this year which cured all that but the VTS is still out even with the good battery. I don't really car if the vts works or not(though it would be nice) but when you disconnect the harness it kills the fuel gauge and some other stuff on the display as well. Machine runs fine with both harnesses disconnected though. Any ideas would be appreciated
