So this issue is pretty different for me. I have a stock 1996 XP that has been running great all summer. Just over the last few weeks it has developed a issue where it runs great cold and for as long as you want to ride it, then after you stop and take a break on the beach for over 10 min next time you start it as you start to accelerate it seems like 1 cyl stops firing. I havent been able to determine which cyl is running because at idle it runs fine. Then after stopping and starting it again a few times it starts running fine again. Any ideas?

I’d start by checking your rectifier. If it’s on it’s way out it can cause some intermittent issues like this.

Great! I have a Portuguese maintenance manual sitting next to it on the trailer. I could do a swap but is there a way to check it with a meter or plugging/unplugging wires?

Yes, just open the grey electrical box in the front of the ski and unplug the red wire from the rectifier. You won’t be charging the battery while it’s unplugged, but you’re fine to run around for 30 minutes or so to see if it fixes the problem.
