No water flow

I’m getting water flow out the indicator on the side of the hull when hooked up to a hose, but no water coming out when the ski is running in the water. Any thoughts?

It's running in reverse flow on the hose, trace it from the jet pump forward to the water valve and engine you may have a blockage somewhere. Pull lines off and start blowing them out with compressed air, you'll eventually find it.

Did it overheat on you out on the water?

I'd for sure disconnect the hoses and blow through them to make sure they are clear. That coolant housing on the front of the engine can get pretty nasty with corroded aluminum particles. That area is not gonna be easy to get to with the exhaust pipe on there. Not much room at all. I'd try a little air at lower pressure. Good Luck
 
So I checked the lines(the black ones) and there doesn’t seem to be any blockage in them. Where would I look next?

Are you blowing air through them as suggested? Look where you haven't looked... You may need to take the head off to get a better look. If you store the ski outside in a yard, particularly little critters build mud plugs in fittings. Pull both 1/2" lines off at the hull plate, pull the jet pump, see if the paths are clear. Check the rear most fitting at the exhaust outlet, which is usually a drain off the bottom of the cylinders it can be clogged.

When I bought my GTX all of these areas I described, several points, were clogged after sitting in a barn for a year.

Do not remove the cylinder head yet
Remove Temp sensor on head and see if you open flow between sensor hole and inlet fitting on head

The next step would be to remove exhaust as the flow is jet pump to cylinder head to cylinders to exhaust manifold to exhaust then overboard
