Major 96 XP problems?

Well guys, as some of you might recall from a previous post, my 96 XP with a brand new rebuilt engine just quit on me while docking it at dusk the Friday of the 4th of July weekend. Ran like a champ for an hour that day, and the weekend prior. Well, we narrowed the problem down to fuel. I cleaned the carb filters, the inline filter below the handlebars, and even the little screen in the bottom of the in tank gauge mechanism. Well, it still wasn't hitting, so I got tired of not making headway and took it to a local shop. I worked with them for a few hours the day I took it in, and we hooked up vacuum gauges to the return lines to make sure the vacuum was drawing fuel to the carbs. Everything looked ok on the lines. Checked spark, and it was strong. So we gave up on it that day and I left it in their possession after they came to the conclusion that the diaphragms in the carbs should be replaced. I gave them the go-ahead to order and install them, and they did. Today they called me and explained that it was getting plenty of fuel now with the new diaphragms, but one carb was not drawing enough vacuum to bring the fuel into the cylinder. They told me that the engine must have "skipped time". How on earth could this just happen while going across the lake at 1/2 throttle?? :confused:And what is the solution to this issue without having to re-pull this engine with 10 hours or less?? :ack:Does anybody have any other ideas on what may be going on here? Have you tried a simple compression check to see how the cylinders are? Sometimes that can narrow down some things. I would start with that.
