Electrical issues?

1996 GTX 787


Put the key on and no beeps, sometimes a faint beep, however always cranks over. Sometimes few a split seconds and hard stop, it will continue this way until you remove the key. Other times you put the key on, same beep situation but it will crank smoothly all day, gets everything but spark, will continue this way until you remove the key. Other times you put the key on and it fires right up, first try, no choke needed, however idles strong, however sounds like it has a bit more rumble to the exhaust, and when you take off it revs up to about 6500 rpm and then Boggs hard to like 2500 rpm and back up and back down and so forth. I feel like it's electrical, but maybe a combination of multiple issues. Bad post? Bad ground? Bad coil? I did pull the red wire and swap rectifiers, swapped mpem's. PO had new fuel lines, fuel selector and carbs rebuilt. Went through them anyway, carbs had a gasket missing, replaced it. Fuel selector was clogged, and think it's because it was a cheap knock off. Couldn't blow through it and nothing was inside, replaced it. It wouldn't rev as high or even come out of the hole prior to these two changes. Any Ideas?
 
unplug the red wire on the rectifier/regulator see if the problem goes away make sure the battery is full as the machine wont charge replace with oem if it solves the problem. the beep crank acting up sounds like the dess is not working vary well like 90% of seadoos so new key and dess post may solve it but I would leave it till you get it running better also check/clean all grounds even the ones inside the rear ebox
 
Tried the red wire already, even another rectifier, not sure that it was good either, it did jump past 15 but barely. That's when I pulled the red wire. No change. Swapped mpem and cdi units, no change. I am getting 2 beeps, just real faint, my other ski was that way until I got it going, now beeps every time. Maybe it's out of time. This is after an idle out of no wake and another 2 min trying the throttle. New plugs WIN_20160715_15_20_31_Pro.jpg
 
Okay, found the two ground wires on the coil loose, and replaced the post with another used post. Convinced I fixed it I took it out to test, and better, but still bogging down. I pulled the cooling line from the water valve and it increases in flow. I'm thinking that is backwards, shouldn't it decrease?
 
So an update, still not running well. 3 mpems 3 rectifiers, 3 cdi, 2 posts, 3 coils, swapped boots around, 2 charging coils. I'm at a loss
