98 spx no spark after sinking incident

I recently got my 98 sea doo back to running good and went out with a buddy to the lake. We rode for a few hours with no issues and tied off at a friends dock to say hi. Came back and noticed my sea doo was low as could be in the water. Untied it and the back sank like a rock, long story i did manage to get it to dry land ( and all most drowning ) The sponson had apparently ripped off one side. I followed the shop manual for a sunk jet ski and i think i got to her in time. Only issue is now i have no spark, the dess key wont even recognize ( no beep ).

If i jumper it at the solenoid it cranks over fine with good compression just no spark. I pulled the mpem and it was dry with no blown fuses. Im guessing the lack of spark is due to the security system. This unit didnt always beep when i put the key on in the first place but always fired. The key works because it was apparently coded to match my buddies ski and works fine on it ( we bought 2 skis from the same person ) Any suggestions would be welcome.
 
Have you pulled the rear electrical box in front of the battery and checked it for water?
