96xp electrical issue

Hi guys, I removed my battery the last time I had the the ski on the water and by accident touched my ratchet to the other battery terminal which made a big spark. I don’t think that should cause any real issue since the short was just at the battery. Since then, now it won’t react the way it normally did when I put the key on. Normally when I would connect the battery, I’d get the 4 light on the multi gauge lighting up for a sec, now nothing when connecting the battery. Also, before when I would put the key on I’d get the multi gauge lighting up, 4 lights for a sec and the fuel gauge would stay on. Now, nothing when I put on the key. I discovered my buzzer was dead (not really related) so I replaced it to help with my diagnostics.

With the key off, pressing start button gives me no beep and the gauges come alive, 4 lights for a sec and the fuel stays on. Pressing the stat button and has no effect. With the gauges on I put the key on and I get 2 beeps. Then I press the start but nothing. Randomly, and very inconsistently and rare, I press the start button at this stage and it would turn over.

This was a perfectly running machine before, what the heck happened??
 
Why do you think that and how would I test the theory? Every now and then it’ll turn over.
And when I press the start button 5 times without the key in to engage diagnostics mode, I put in the key and get 2 beeps. I’ve read that means it’s not recognizing the key but I’m not 100% that’s really what 2 beeps mean. Can anyone tell me what means what in diag mode??
 
Well after thoroughly going over the repair manual, it seems like the mpem isn’t reading my key anymore. I’ve checked the post resistance and it’s fine, open with no key and closed with the key on. So the post is fine. Does anyone know where I can get a new mpem with a key? I figure I’m covering all the bases if I replace both.
 
All wires at the battery are connected as they always have been. One ring terminal is the aftermarket vts module and the other dark wire ring terminal is a ground from the black electrical box

Pushing the start button 5 times wakes up the computer so that is functioning correctly.
2 beeps means it recognizes the key and is ready to start so that is functioning correctly.
"sometimes it starts" sounds like I would be looking at the starter solenoid.

MPEM seems to be functioning correctly.

I would check battery voltage.
Then solenoid and see if it is closing when hitting the start button with lanyard key on and if it is getting a signal to close.
 
The 2 beeps I get are when it’s in advanced diagnostic mode, then the key is inserted then start button is pressed. According to the manual that means the key isn’t being recognized.

When just putting the key on, there’s no reaction from the ski. Pressing the start button with key in, one long beep and gauge comes on for a sec
 
How sure are you? I read in the manual that before it’s programmed any key will start the machine. But once it’s programmed it can’t be unprogrammed so from then on you’ll always need to program a key to start the machine. Anyone have any experience with this situation??
