96 xp elec trouble

My xp dyed on the water last fall. Brought it home and when I get the lanyard close to the post (not touching) I would get one long beep. With lanyard on post I had nothing. Did some research and sounded like a bad mpem so I bought a used one. Hooked it up and nothing. After battery was connected for a few min I smelled elec burning. Disconected the battery and noticed smoke coming from the black box near the battery. The Ign coil was very hot to the touch, so was the small wire going to the pos side of the battery. No fuses were blown, sounds like a short somewhere. Anyone have an idea where to start. The start/stop button was bad (stuck open) and I replaced it but still have the same problem. If I press it 5 times I get a short then long beep.
 
I disconected the plug at the front of the motor (mag side) and when I connected the battery the coil did not get hot. As soon as I plugged it in the coil started getting hot. Can something be shorting out inside the mag case?
 
You should not have a small wire going to the positive terminal of the battery. There should be a small black wire going to the neg post of the battery coming out of the rear box.
 
I messed up! I had the small wire going to the pos. I already ordered a new coil, but I probably fried the mpem. Thanks for the response.
