96 spx wont start on water / high rpm on land

Hello, I have a 96 spx that was sitting in storage for about 3 years. It had the old gray fuel lines so I replaced them and also did the following:

1. Rebuilt the carbs
2. Replaced all the old fuel lines
3. Oil pump lines and check vales replaced
4. New spark plugs / boots

Here are the problems:
1. After the ski sets for a period of time, and the battery is fully charged it stats up, but rpms very high. (I have to stop the jetski to cut off high rpm). Seems like large amount of smoke coming from the ski when high rpms.
2. If I try to start again, it will just crank and not fire, unless you hold down on the gas and then it takes off again slowly, but then seems to idle fine.
3. If you put the ski in the water is does not start at all. At times it seems to want to, but real bogged down, and never runs. Oil slick around where we keep trying to start it.
4. And now today, the engine compartment was flooded after trying again at the boat ramp. Not sure this is from the same issue, or a loose hose etc.

This is becoming a very frustrating experience. I love this jet ski, and finally have the time to put back into it, but something is obviously not correct. I enjoy working on it, but really need some advice on where to go from here.
