Lately when I flush the ski after riding I noticed it doesn't "pee" out of the back two black holes anymore. I feel like it used to. And it does pee while riding, no issues there. Just only when I hook up the hose to flush now. I even changed the inline T where you hook up the hose and didn't seem to help much. When I look at the tube coming off the top of the engine it looks like it wants to push water out but just not getting there. I feel like majority of the water is just going out of the part of the flush line that connects to the exhaust outlet in the back. Let me know your thoughts, thanks!!

Also, I did blow air through the lines and there was no blockage there. Something tells me it's not able to pull water from the flush line but there's definitely water getting there.

On the hose are you clamping off the hose at the tee that goes out the back of the ski? IF not then most of the pressure is just going out the back instead of being flushed through the engine and pisser.

I clamped it this time and that solved the issue! It makes sense but really didn't think that would have to be done as a part of the process. Oh well! Lastly, I'm just a little concerned that clamping the line might damage after doing it multiple times throughout the season. Any thoughts on a proper or best clamp for the job?

It will be fine. Seadoo actually sells a clamping tool and it shown in the service manual.
