94 GTX 650 Wont Run

Ok just replaced the engine with another engine. Timed the RV on the bench before installing. Was very hard to get running. Only really ran 1 short time. Thought it was a fuel issue. Pulled baffle cleaned tank and even mixed a fresh gallon of gas in a jug and just stuck line in it and it fired up but then went dead. Now it's like it's out of time. So I take carbs back of at TDC to double check time on RV and it was off. Could I have a stripped gear? How to check because I know it was timed right on bench. This may be the culprit.

When I pulled plugs out to rotate motor to get TDC on Mag side piston, I noticed it was easy to rotate 1 way but when you reversed the rotation it was a hard spot. I may have just answered my own question.
