Motor is installed and the drive shaft is not attached
My question is, is it ok to run the engine and is there a time limit
for how long without having the ski in the water or on the hose?

I would only do a 1min if that

No it won't hurt anything but I wouldn't do it for more than about 15 seconds.

There is no reason to run it more than that out of the water. All you should be doing is making sure it runs. It is going to get too hot longer than that and it isn't good to run a new engine with no load for any length of time.
