2002 GTX RFI dies in the water while riding

My husband's ski died the past Sat while he was riding it. He was going about 45 mph and it just died. He tried starting it and nothing. Tried some more. It started back up he got about a 1000ft and it dies again. It did this 2 times.

The night before he put a new battery in it again. This is the 2nd battery this summer for his ski. He just bought one from Wal-Mart to make this ride. While on the ride before it died he said his voltage light showed it was low, then it went back up again. Then later the ski dies.

So we tow it to the marina. Look to see if we can find something wrong. He pulls the plugs and it acts like it wants to start. No water coming out or anything either. Try starting again still nothing. Go eat lunch, try again, nothing. Go ask Harbor master if we can borrow his battery charger. He puts it on the battery and it says still has 60% charge on it. So leave it charging while we ride my ski some more. Come back 77% charge on it and it still won't start. Leave it and head way back to the boat ramp we came in at. About a 2-3 hour jaunt. Drive back to the Marina we left his ski at. Try it again....still nothing. Load it up, get home, and it cranks up.

Any ideas of what to check for?? We have checked the cables on the battery itself but nothing further yet. We were hoping to have it in the shop this week but all the local shops are too busy to even put us on the schedule.
 
If you are going through batteries, then your rectifier may be the problem. For not starting, have you checked for any spark yet?
