2001 GTX RFI New Motor Rebuild But Hesitates

We had this ski rebuilt in the fall and have been out with it 3 times this season. I'm still in the 10 hour break in cycle however it hesitates most of the time and I'm hoping it is just a minor adjustment with the fuel injection. I have been following the break in procedure, no quick starts, no long periods at full throttle ect... It is still under a 2 month warranty for this season (Ends July 1st 2010) but I just thought I would post this to possibly get your thoughts on this. I am anticipating that the dealership is going to say it's something else and has nothing to do with the new motor. I spent $1,500 for a complete rebuild and I should have basically a new machine with no issues. Ski starts and idles fine but when I get past 30mph the hesistation starts and I cannot get over 45 mph.

Cut 1/4" off *plug wires, zip-tie back on with dielectric grease. New BR8ES gap .021.
Check voltage with your ohmeter, start and rev-hold at 5500 RPM (or attainable)and re-check
voltage. if over 15VDC the rectifier is toast! Bills86e
