maybe where the jetpump mounts to the transom has been damaged? this is also where you mount the plate for the alignment tool and a damaged transom would throw out the ability to use that to align?
before you give up on the mpem make sure you are getting 12v and solid ground to the mpem.....all positive and grounds are clean and have continuity. Even the main plugs/pins into the mpem themselves can generate corrosion which may need to be cleaned or try contact cleaner spray.

wierd that you say it gets stuck....without the plugs in can you grab the pto/driveshaft with just your hand and see if it turns smoothly? you should not feel any sticking.
i am pretty sure the contact cleaner is non conductive and you can spray it direct into the plug connections. read the instructions but i have read that it is for sensitive electrical components.
maybe see what the operators manual suggests for that bearing. Just a thought....could you drill and tap your own grease zerk? you would need to be careful not to allow the zerk to go too deep and impede the movement of the bearing.
i suggest you get a wiring diagram from both the 94 and 96. look at what signal is coming from each of the wires (the colours on the wires will indicate what the wires do on the wiring schematic) and see whats missing to see if you can power up all three gauges. i have never done what you are...
