Water in engine - 2006 Seadoo GTX

New to the site, brought skis out of storage and started them up for the first time and engine was sluggish at start. removed spark plugs and water was present. Removed water from cylinders by turning over engine, remove milky oil through dipstick and pto, replaced oil filter.

started up ski and engine ran fine, only when I run waer thru the exhaust is when water get's into the engine. what am i doing wrong?
 
Did you start the ski first then put the water on?

It is very important that the ski is running before the water is connected and equally the water should be disconnected before turning the ski off. The waterjacket cooling of the exhaust is only sealed by the exhaust gasses that are present with the engine running.
 
Thanks Wenier, just now getting back to you on this issue. Here's the deal; I have been doing the procedure you mentioned and have not had any issues until now when I took them out of storage to prep for use this year. What's happening is when I first attempted to start them from cold storage I found water in the cylinders. I removed the plugs, removed the valve cover, changed the oil and sumped the oil/ water from the PTO.

When I replace the oil, filter and plugs and restart the ski without water, everything is fine, even when I run water thru the exhaust. It's when I accelerate the thottle is when water gets into the cylinders. what the hell am I doing wrong????
 
I'm confused. If it has a intercooler then it must have a supercharger.
Anyway, water is getting into the engine because of a bad intercooler. The intercooler has outside water running thru it and if it springs a leak then that water will go into the engine. The intercooler is in the intake plenum.
 
Is this only happening on the trailer on waterhose? What about when you put the watercraft in the water and ride it around a little bit?

If you don't have an intercooler then there's no way fresh water can enter into the engine short of backing up thru the exhaust port (not possible while engine is running) or being sucked in thru the intake (ie. the hull is full of water and you start up the engine)... is your coolant level staying stabil?
