I pulled the motor from a 1996 GSX and left the two rear motor mounts in place. I removed the front motor mount. My question is do I still need to purchase an engine alignment tool to install replacement engine?
 
Yes or rent/borrow one. The engine can move around quite a bit on the mounts before the bolts are tightened, even if the mounts in the hull were never touched. You also need the tool to ensure the proper shims are used and you don't even know if the engine was perfectly aligned before you took it out.

Some people have made their own tools but alignment is critical on these skis so I wouldn't risk it myself.
