2001 GTS issues after new engine

I own a 2001 GTS that had blown an engine. I took it upon myself to by a new SBT engine and attempt a replace myself.
After replacing the engine i was able to get it to fire right up with almost no issues. I let if run for a while and do a proper break in. While out of water i am able to apply the throttle and engage the drive shaft with no issues
On the other hand while I have it in water is seems to bog down a lot while I apply the throttle and barely goes more than 5mph
any ideas on what might cause this?

I thought first maybe the timing, but I triple checked it and had a friend check it as well.
I do believe it still have the grey fuel lines, possible fuel restriction?
Should I rebuild the carbs and see if that helps?
 
There’s a chance the carbs are what blew up your old engine.

You should never ever install a new engine without rebuilding the carbs and fuel system. Only buy genuine Mikuni carb parts, not SBT.

Sounds good I will start with rebuilding the carb and go from there
