Your DESS post may be bad or your battery is weak.
DONT try to start it with a charger connected or try to jump start it to avoid damaging the MPEM.

You should have mentioned that the hull was full of water. LOL
You may have a bad MPEM if water entered any of the connections.
Remove all of the connectors from the MPEM. Make sure they are clean and dry. Apply dialectric grease to the connectors and plug them back in. check for corrosiion on your main ground connections. If the hull was filled with salt water you either have a bad connection or a bad MPEM.

From the battery negative to the engine block.Follow the cable under the engine. It is hard to get to. Also there is a ground connection bolt with several small wires on top of the magneto housing. Make sure these connections are clean. Since you ran the ski several times after flooding it is most likely that you have a corroded connection somewhere. That salt water is nasty stuff.
Just to confirm... When you put your key on the dess post there is no response?
The battery is new and fully charged? When you push the start button without your key on the dess post you get beeps and the display lights up momentarily?

That seems strange to me. You have a 2000 GTX RFI. My 1999 GTX RFI does not respond and is completely off without the key on the DESS post.
Hopfully another member on the forum with an RFI will weigh in and offer some advice.
I just checked and the 1999,2000 &2001 GTX RFI all use the same part number MPEM. It would seem that you have a DESS post/key problem or a faulty MPEM.
